From Bangkok to Kanchanaburi, you can take a train from Thonburi station, also known as Bangkok Noi. Two trains run daily with only seating, which is not a problem as the journey takes only about 3 hours.
The fare for foreigners is 100 baht. The trains arrive right in the center of Kanchanaburi city, from where most hotels can be reached on foot or by motorbike taxi.

You can always check the current schedule on the Thai Railways website, but when searching, specify the departure station as Thonburi, not Bangkok.
If you want to ride over the famous bridge over the River Kwai directly on the train, buy a ticket to Saphan Kwae Yai station. It is located right after the bridge, and from there it is easy to get to the city center by motorbike taxi.
